I was having exactly the same problem you report until I realized my
ipsec-tools package (from Debian Sid) was not recompiled against my
current running kernel version.

Once I "apt-get source ipsec-tools", changed "debian/rules" to point to
my current running kernel headers, problems with tunnel mode IPsec went
away. Trasnport mode tunnels worked OK without recomipling, though.
