Forgetting about security implications for a minute..You could work something out with a web-based (java?) terminal emulator like mindterm, which could automatically establish an SSH connection to your box and login with a particular account. This account in turn could have it's login shell of this application (or a restricted shell which starts the terminal application).
Like I said, there's a lot of potential security issues here (esp. not knowing anything about this particular app you're working with), but it could be done..
